After seeing my bard/cleric 1 with war domain could select holy warrior, I tested a wizard/cleric 1 with 1.34 and with power word: kill memorized, he got +9 divine damage. I'm sure there are gish builds out there that waiting to take advantage of this, but I figured it's a bug you'd wanna squash

Not sure that I'm too concerned about this considering this would really only be effective on a gish build and you have a max of four classes....I'd personally rather fit in as many prestige levels as I can and leave wiz at 5. By taking a level of cleric you're forced to fill up the rest and wind up with wiz 9 (or cleric 5 and reduce wiz spell dc).
Seems like a fair enough trade off to me if they want to spend a feat on it.

It is definitely worth fixing. I could take 29 levels of gish and splash a single level of cleric for bonus 9 damage per hit - not too many things can match that payback, especially when you consider that I get a second free feat from my other domain.

1 level of cleric and 1 feat? you ge war domain and another is just a bonus. Sounds like it needs to be fixed bad. I could see me making a human gish and not taking XP debt from it. Why wait for lv30 when you can have it now!

Since I can't get the value of the cleric caster level I'm not sure how to handle this. For most reserve feats this would be perfectly acceptable but it's not for this one.
Doing it "right" would be extremely time intensive (check for every divine progression bonus feat and add the corresponding class levels to the base cleric level to figure out the real divine caster level and cap it at the highest divine spell level they can cast). This check would be something that is done every 6 seconds which means it needs to be lightweight. I guess I could do the calculation when the PC levels up and store it locally. Then just check a local int on the player for and adjust the bonus if needed.
Mmmm.... guess I just worked out a fix. I'll roll it into the January update.

But, if you do it on level up will that not contribute to releveling problems?

If you went from 30 to 1 and chose not to level back up: yes. As soon as you level up once it will correct itself.
Loudent could also call the cmi_player_levelup script right after the experience is set to 0 to immediately fix it.

This bug would have allowed me to get everything I want from a two weapon fighter rolled up into one really neat and tidy bundle
